I completed the 3rd course of engineering before it I'm getting 29 street, 5 syndicate,2 blacksite. After complete 2% increase in enhancement (3rd course) I'm now getting 13 street, 6 syndicate and 2 blacksite enhancement . How

Hey — this isn’t a bug in the course itself. The +2% scrap bonus did apply.
Scrapping turns item value into a pool of enhancement points, then spends that pool on Blacksite, Syndicate, and Street. Extra education % just adds more points to that pool.
The catch is leftover points after the main split. Those leftovers get spent highest tier first. Syndicate costs as much as 20 Street, so when the extra 2% pushed you just over that leftover threshold, the formula bought 1 extra Syndicate instead of leaving those points as Street.
That’s why you went from:
29 Street, 5 Syndicate, 2 Blacksite
to
13 Street, 6 Syndicate, 2 Blacksite
You actually got more total scrap value (the extra Syndicate is worth more in the formula than the Street you “lost”), but Street count dropped because those leftover points got converted up a tier.
If you keep going through the later Engineering scrap courses, Street should climb back toward that original 29, and you’ll keep the extra Syndicate. Sorry this looks like a nerf in the middle — the bonus is working, the leftover conversion is just unintuitive.
Long story short, as long as market vaule of enhancement items is 1 blacksite = 5 syndicates = 50 streets, it doesn't matter what the price of the enhancement itself is, the ratio of profit/loss will NOT change
example: if blacksite on market for 1m, syndicates for 200k, and street enhancements at 20k, the net profit/loss total amount is different, but the same ratio of difference across all items.
items not shown such as fn scar, bazooka, etc, are VERY NOT worth scrapping.
Will continue to test more than 1 item at a time and see how it changes in net total.
